My Prophecy is currently running:-
Highs:- Focused Modulated Medium Energy Beam (x6) Advanced 'Limos' Heavy Missile Bay
Mids:- Cap Recharger II (x2) 10mn Afterburner
Lows:- Medium Armour Repairer II Armour EM Hardener II (x2) Armour Thermic Hardener II Tracking Enhancer II Heat Sink II

This works pretty nicely, with Multifrequencies the optimal range can go up to 15km, although I usually use Infrareds which give an optimal range of around 38km. Microwaves go as far as 44km, but I've yet to meet an enemy which refused to close in to 38km (quite a few BCs in level III like to stay around there, though). DPS with Multifrequencies is only 152, although with the drones it goes up to 204. With Infrareds it's even lower, but nothing that can't break a level III mission enemy tank. The HM can be replaced by any high-slot module you might want to use, but I find the HM gives me better options, and also helps to take out the smaller ships which come in close and which my drones haven't gotten to yet.
Where the Proph really does well is in the tank. At only Battlecruisers III, I already have 90% EM resistance and 75% Thermal resistance, meaning that the Sansha/Bloods really struggle to hurt me. I do have Hull Upgrades V, though. If you want even more tank, you could swap out the tracking enhancer (or the heat sink, but I think the Proph needs as much damage bonus as it can get) for a damage control II, which pushes EM resistance to 91.5% and thermal resistance to 79%. If you want to risk more gank at the cost of tank (I recommend keeping the Tracking Enhancer because it really helps with those 38km orbiting Battlecruisers) swapping out an EM hardener for a second Heat Sink knocks EM resistance down to a mere 81%, but pushes DPS (plus drones) up to 231 (178 without drones).
Experiment with various options to see which one works for you. For level Is and IIs, you might even want to swap the Medium Lasers out for Small Lasers, giving you more bang for buck vs enemy frigates who will form the bulk of your opponents. I highly recommend Punisher for level Is, though, as certain gates won't let anything bigger than a frigate in. For level IIs, Proph should work fine, although I personally prefer the Omen and Maller due to the better speed. For level IIIs, yes, the realists and practical people will say "fly Harbinger", but the Proph is a reliable and serviceable ship, and will serve you faithfully enough throughout your level III career!
